c25e965b0c Avoid unnecessary key presses. 
The recently added doesclrscrafterexit() allows cc65 programs to determine if the screen will be cleared after exit(). If that isn't the case then there's no need to ask the user to press a key in order to allow him to read the final program output.

board-level IO pin numbers rather than CPU-level pin numbers.

2912559061 galileo: Revise pinmux API to be more intuitive 
This patch replaces the pinmux APIs that require users to look up an arbitrary
function number for the desired function of each pin.  The replacement API
functions have intuitive names and permit users to pass board-level IO port
numbers.  The API functions internally convert those to CPU-level port numbers
when necessary.  Furthermore, when configuring a pin to be a digital input or
output, those API functions also perform the corresponding configuration
operation on the CPU-level GPIO port.  The revised APIs halt when users attempt
to configure a currently-unsupported GPIO, specifically those in the GPIO_SUS
port range and those implemented on the expander chip EXP2.  This also means
that such ports are left unconfigured during initialization, whereas the
pinmuxing for them was setup by the old implementation.

101575fbe2 RIME: Extend unicast example to include a sent callback. 
This PR simply adds a packet sent callback to the unicast connection used in the example. Every time a packet is sent the callback is called and prints the linkaddr_t dest, the MAC status of the message sent, and the link layer number of transmissions of the packet. This can be used to compute link quality estimations.

6df2b91a31 test-coffee: Fix the garbage collection test 
This test could sometimes fail because of a lack of free contiguous
pages in the file system. Fix this by removing the created files at the
end of each test. Besides, the test files do not have to be removed at
the beginning of each test since the file system is initially formatted.

003b4b0d63 test-coffee: Fix the file modification test 
The r variable was used instead of i to fill the buffer, resulting in
the end of the test loop after only a single iteration. The file was not
even closed at the end of each iteration although it is opened at the
beginning of each iteration, so the available file descriptors would
very quickly be exhausted.

5d227b92a3 test-cfs: Fix possible test failure after reboot 
Remove the file at the beginning of the test, before opening it for
writing, in order to start the test with an empty file system, not only
after flashing the test, but also following every reboot.

4870f9e8f3 Fix for IPv6 compilation and linkage errors 
Two errors have been spotted, when IPv6 is enabled in the ravenusb
Project-Makefile:
#CONTIKI_NO_NET=1
CONTIKI_WITH_IPV6=1

The compile error results from a variable name mismatch in cdc_task.c
The variable 'r' is undeclared and should be renamed to 'route'

The linker also fails with 'undefined references'
This has been mediated by adding 'core/net' to Modules in the
Project-Makefile.

73774def6b x86, galileo: Add sample non-driver protection domain 
This patch adds a simple non-driver protection domain sample to serve
as an example for defining other non-driver protection domains.  It
simply performs a ping-pong test of protection domain switching
latency during boot, including optional accesses to a private metadata
region, and prints out the results.

b287351d99 Activated CBM PFS for the C64 Telnet server. 
Now that the CBM PFS supports file removal (and a file seek stub) it is possible to have the Telnet server leverage the IDE64 support of the CBM PFS.

Note: Using the CBM PFS for the Telnet server does _not_ reduce the code size since the POSIX I/O functions are additionally still linked in because the POSIX directory functions internally use the POSIX I/O functions. And that's the very reason why the CBM PFS is _not_ activated for the C128 Telnet server: The CBM PFS for the C128 doesn't bring IDE64 support but is supposed to be used to reduce code size - but this isn't possible for the Telnet server.

3908253038 x86: Add support for (paging-based) protection domains 
This patch implements a simple, lightweight form of protection domains
using a pluggable framework.  Currently, the following plugin is
available:

 - Flat memory model with paging.

The overall goal of a protection domain implementation within this
framework is to define a set of resources that should be accessible to
each protection domain and to prevent that protection domain from
accessing other resources.  The details of each implementation of
protection domains may differ substantially, but they should all be
guided by the principle of least privilege.  However, that idealized
principle is balanced against the practical objectives of limiting the
number of relatively time-consuming context switches and minimizing
changes to existing code.

For additional information, please refer to cpu/x86/mm/README.md.

This patch also causes the C compiler to be used as the default linker
and assembler.

58874ea25d x86, galileo: Refactor I2C and GPIO initialization 
This patch revises the I2C and GPIO initialization code to always be
run during platform boot rather than within each process that requires
it.

This patch also revises the gpio-output example to use a pin that is
set as an output by the default pinmux configuration.  Previously, it
used a pin that was set as an output by the pinmux configuration that
is in effect when the OS does not change the pinmux configuration.

The application uses default galileo pinmux initialization and sets
the GPIO 5 (IO2) as output pin and GPIO 6 (IO3) as interrupt. It toggles
the output pin stat at every half second in order to emulate an interrupt.
This triggers an interrupt and the application callback is called.

4a6e19ed38 cc2538: pwm: Automatically disable PM1+ if running 
The peripheral core clocks of the PWM timers are gated in PM1+, so these
power modes must be disabled if a PWM timer is running. Use
lpm_register_peripheral() to handle this automatically and dynamically.

fb5d0b7ef0 Made 80 column display a cc65 application attribute. 
So far 80 column display was an attribute of a cc65 platform. Now each cc65 application can ask for 80 column display by defining WITH_80COL. Of course this is ignored by platforms incapable of 80 column display.

I see three types of application:

* Applications not benefitting from 80 column at all and in fact looking better with 40 column display. These are now using 40 column display. Examples: ethconfig, ipconfig

* Applications taking advantage of 80 column display if it is available without drawbacks. These stay as they were. Examples: Telnet server, web server, wget

* Applications needing 80 column display so urgently that it is likely desirable even if the display becomes harder to read. These come now in both flavors allowing the user to choose. Examples: IRC, web browser

Note: This change doesn't actually introduce any 80 column display with drawbacks. This if left to a subsequent change.

67045d4012 Export RSSI to default parent in the CC26xx web demo 
The current version of the CC26xx web demo publishes over MQTT the default parent's IPv6 address and the last observed RSSI of this link. This is collected by active probing (periodic ping).

This commit brings the probing functionality to the example's main code module. The MQTT client keeps publishing as previously, but we now also export the same information through CoAP resources. Configuration is still possible through the example's web server.

a70fbf1bbf Reconfigured Telnet server. 
In order to have the wget command make some sense the write command should be present too.
- On the Apple][ reduction of the MTU seems to gain just enough RAM to have the (rather heavy-weight) full-blown C library file I/O working.
- On the C128 there's way too little RAM so there's no wget command but only the file commands.
- On the CBMs a dummy lseek() was necessary to have the read command link.

Several keys can be kept at the same time in the key store, and several
keys can be loaded at once. Give access to these features.

The ccm-test example is also improved to better demonstrate the use of

b92a5afcc4 cc2538: ccm: Make it possible to use the interrupt 
Using the AES interrupt allows the user process not to waste time
polling for the completion of the operation. This time can be used by
the user process to do something else, or to let the system enter PM0.

Since the system is now free to perform various operations during a
crypto operation, a protection of the crypto resource is added, and PM1+
is prohibited in order not to stall crypto operations.

Instead of using a separate data structure to request that a PD remain powered during deep sleep,
we do the same within the main LPM data structure through an additional field.

This allows us to maintain only one linked list of LPM modules and overall improves code clarity

68730566a3 Added method to framer that returns the header length if the framer 
would create a header with the current packet information.

This allows sicslowpan to calculate the max payload size without
consuming a sequence number or clearing/restoring the packet buffer.

b5c94910ac Renamed Java packages to match our contiki-os.org domain. Note that this commit does not affect external dependencies 
like /tools/mspsim.

This is a very simple modification that affects a very large number of files in Contiki: Cooja,
/platform/cooja, Collect-view, Coffe-manager, and Cooja simulation files (.csc).

I've gone through Contiki to update all references I could find. Nevertheless, this commit will likely
break external dependencies, like saved Cooja simulation files.

cdba557e5e Don't build the Sensinode UDP server as RPL root 
The Sensinode UDP-IPv6 example used to build the
UDP server to act as RPL root by default. This now
changes, the server is a simple router. Support to
build the server as RPL root is still there, it's
just the default that changes

eecb2c6183 examples/trickle-library: correct probability expression 
Documented intent is to update with probability 1/NEW_TOKEN_PROB where
NEW_TOKEN_PROB is 0x80.  The current implementation updates with probability
1/2.  Update NEW_TOKEN_PROB and the expression to keep existing behavior
while correcting the calculation.

c3ce5ab63a [examples] Remove broken example with no clear purpose 
This example didn't compile, had no actual code changes in the last ~6
years, had no documentation explaining it's purpose, and insufficient
code comments to provide a useful example.  Removing it in favour of
fewer, but clearer, examples, that are easier to keep maintained.

b8c0f2de6c cpu/native: Add file-backed simulated EEPROM to native cpu. 
This patch removes a defunct EEPROM implementation from the native
platform and provides a new EEPROM implementation for the native cpu.
The previous implementation appears to be vestigal.

This is useful for testing code which uses the EEPROM without running
the code on the actual hardware.

By default the code will create a new temporary file as the EEPROM
backing, reinitializing each time. If you would like to preserve the
EEPROM contents or specify a specific EEPROM file to use, you can set the
`CONTIKI_EEPROM` environment variable to the name of the EEPROM file you
wish to use instead. If it already exists, its contents will be used.
If it does not already exist, it will be created and initialized by
filling it with `0xFF`---just like a real EEPROM.

A new example is also included, which was used to verify the correctness
of the implementation. It can easily be used to verify the EEPROM
implementations of other targets.
